I'd bet it's the new drive failing though, start with a hard drive test, i'd recommend booting from a linux disc with smartmontools or gsmartcontrol (this one is easier it has a GUI built in) to check for bad sectors and repair pending ones. Although I doubt the mod scenario I described is the problem, here is a guide to delete steam cloud data, it is a huge pain in the ass to do unfortunately. Some games cannot run properly on drives larger that 2TB, I know KoF XIII has this issue. Do you have mismatched RAM? That can cause all sorts of weird problems.
